The same thing happened to me and it was because my outer quads were getting stronger than my inner quads because my stanc e was wide on squats. Try moving your stance out or in a little, or have a trainer look at your form on squats. Where is the pain(front of knee/side/back...interior/alterior inferior/superior to the knee joint? If it hurts behind your knee, does it hurt to the inside or to the outside of the knee? Do you experience a clicking in the joint?
