If you think you've got form down (check youtube or other internet video tutorials) then the neck problem will just be based off the bar. And I know it can be a b1tch. I purchased a $10 Barbell Pad which you can just wrap around the bar whenever you go to the gym, it makes the bar a lot more comfortable when doing Squats. I can't live without it.

You're probably holding the bar too high up. The bar should be on your back, not on your neck, and not even really on your shoulders. I keep the bar down pretty low (roughly around the top of my scapula). You also want to make sure you squeeze your traps together and bunch up all the muscles in your back before you take up the weight of the bar. Your elbows should be back and up. This is critical! If you tense up after you've already got the weight resting on your bones, instead of before, you're just asking for pain. I've worked a lot on how I grip/position the bar with squats since reading Starting Strength and it's helped a lot for me. I don't even need a pad/towel any more; with the right positioning, the bar shouldn't hurt much at all.

what exact area where you referring to? Do you mean, there is pain from the bar resting on your neck, or discomfort from form possible.

I was holding the bar too high. I took it down a few inches and suddenly, no pain. It feels so much better when you find the right spot and you can squat high numbers raw without any pain.
