The most important thing you need to know, is that it is going to take time.  I am not trying to discourage you, but you need to be reasonable about how much mass you can put on in how much time.
Chances are, you are an ectomorph, which will make it hard for you to put on size, but not impossible.  You will need to start off with basic compound movements, with light weights until you get the form right.  When you have good form, you need to start upping the resistance.
Another thing you need to know, is that nutrition grows muscles, working out only puts the demand on the body to ask for help from your nutrition.  And always remember that your muscles never will grow at the gym, they grow during rest periods.

Let me know what type of equipment you have access to and how much you are willing to exercise to get the job done.  You will need to up your clean caloric intake to @ a 500 calorie surplus in order to gain any mass, and you will need to get about 120 grams of protein into your 5 to 6 meals per day (@20 to 25g per meal).
This obviously does not cover everything, but it is a start.  Keep the post going with your questions.

I should have access a gym 5-7 times a week pluss i am an experienced runner.  I am willing to spend multiple hours of my day to a workout routine.

Another problem that i have is that i dont know what equipment to use for what and when and how...

Do not exceed 1 hour in your workouts.  This includes the warm up time.  Beyond the hour, you will cause more harm than good.  At 60 minutes run from the gym, even if you are not done your workout.

I do agree with you, 45 per workout is best for muscle building. Can``t understand how persons who do split rutines (workout 2 times a day) or people who train 2 hours per session achieve big nice muscles. (mmmh.. arnold )
